Destroying hubs will reduce the ghost signal for bio civs. If your ships have the sapient combat AI computers they will be nurfed a lot fighting the Contingency. If you give your computers the ability to think, but don't give them the rights other sapient beings in your empire have, they might object to that. There's also an end-game event that can hijack advanced AI.
